Fluorescein isothiocyanate (FITC) ist einer der am häufigsten verwendeten Fluoreszenzmarkierungfarbstoffe. So werden z.B. mit FITC markierte Oligonukleotide als Hybridisierungssonden für FACS oder FISH eingesetzt. FITC-Peptidekonjugate und andere Fluoreszenzisothiocyanate werden bei der Edmansequenzierung eingesetzt, und dienen so der hochsensitiven Aminosäureanalyse. So wurden FITC-markierte Peptide mittels Kapillarelektrophorese mit einem Detektionslimit von weniger als 1000 Molekülen aufgetrennt (Microsequenzierung von Peptiden und Proteinen). Zusätzlich wurde und wird FITC dazu benutzt Proteine in Gelen oder auf Cellulosemembranen nachzuweisen. Auch ist FITC ein selektiver Inhibitor einiger ATPasen. Biologische Applikationen beinhalten die Verwendung als ein Fluoreszenzfarbstoff für die Modifikation von Proteinen zum Protein-Tracing oder für die Detektion von Antikörpern. FITC ist gelb-orange mit einem Absorptionsmaximum bei 495 nm. Nach der Anregung emitiert FITC im gelblich-grünen Bereich mit einem Emissionsmaximum von 525 nm. FITC reagiert unter milden Bedingungen mit primären Aminen. Wird z.B. für die Modifikation von Actin am Lys-61 oder zur Modifikation von FAB und für die Modifikation von Thiolen eingesetzt.
